A city jurisdiction formed after the merger of several towns in 2005, Miyakojima spans six linked-up islands.
Start off your visit on the 5th (Wed): kick back and relax at Sunayama Beach, snap pictures at Irabu Bridge, then snap pictures at Kurima Bridge, and finally kick back and relax at Yonaha Maehama Beach. You can fly from Tokyo to Miyakojima in 4.5 hours. Plan for a bit warmer temperatures traveling from Tokyo in June, with highs in Miyakojima at 36°C and lows at 30°C. Finish your sightseeing early on the 6th (Thu) to allow enough time to travel to Ishigaki.

You can do a combination of flight and train from Ishigaki to Hiroshima in 5.5 hours. Another option is to fly. Prepare for a bit cooler weather when traveling from Ishigaki in June: high temperatures in Hiroshima hover around 30°C and lows are around 23°C. Cap off your sightseeing on the 9th (Sun) early enough to catch the train to Kyoto.
